Check the Online Services tab of the Account Details screen for each account. You can access Account Details by right clicking on the account in the Account Bar and clicking Edit/Delete Account in the context menu.
I think you will find the one account is set to compare portfolio after download.Quicken user since Q1999. Currently using QW2017.

Did the accessibility of that 'Compare to Portfolio' setting change recently? I was going from memory. I recall the setting could be individually set for each account and thought it was in Account Details. I won't be able to confirm this until this evening. Folks, I found the following in the Quicken Help once you told me what to look for. Clicking the appropriate button performs the task immediately. However, there is no setting there that turns on or off the performance of this task for every account download.
Compare my broker's downloaded holdings to my Quicken portfolio
Every time you download and accept transactions from your
brokerage, Quicken checks for accuracy. Use the Compare to Portfolio window to
check for discrepancies, and then to enter
an adjustment if your Quicken portfolio and your brokerage's online holdings
records don't agree.- If you haven't already done so, download
the latest account information and accept
it into your investment account transaction list. - If Quicken doesn't prompt you to compare your portfolio, choose Tools menu > Online Center.
- In the Online Center's Financial Institution drop-down list, select the

In the upper right of the Online center is an Options selection. There you can make the setting to apply the compare to portfolio after every download -- for that selected financial institution.
