Is anyone have the same issue since last couple of updates?

At the end of a update of accounts the program sits there sometimes for 1 or 2 minutes and blinks off and on with the screen doing nothing. After some time it clears and take you back to where you are?

    What do you mean by update? Are you downloading transactions or are you applying a patch or something else?

    I suspect you are using online billers.  That is each bill being updated in the background.
