It sounds like you are set-up to automatically download transactions into our register. To fix:
1) Select "Edit" > "Preferences" > "Downloaded Transactions";
2) In the top section titled:" After downloading transactions" - deselect "Automatically add to banking registers" and "Automatically add to investment transaction registers"
3) Click "Okay"
That should do it. Let us know how this gos.
