When reconciling a bank account and having problems, is there a way to uncheck all the transactions

at once to start over? Or do I have to click each one individually?

Yes. Select the transactions (Edit > Select All, or using Shift-Click or Command-Click), the right click on any selected transaction and use this contextual menu item:
