Reconciling to Bank Statement

Why does "Reconcile" mode omit transactions that have been transferred from another Quicken account? It never did before, and of course the omission makes it impossible to reconcile.

    Options
    "Reconcile" omits transactions that:
    1. Are after the specified as-of date, and
    2. Already are marked "R" in the CLR column.
    Transfers should be (and ARE in my Q data file) included in the reconcile. 
    BUT NOTE, I've experienced an issue when I reconcile my card account (the statement comes before the bank account) and the payment from the bank account to the card account gets marked "R" in the bank account when it's marked "R" in the card account ... even though posting to the bank account happens several days after posting to the card account.
