Will quicken auto populate once I set up the rules for the rest of my recently uploaded new accounts?

For payee Renaming Rules, you have the option to apply the rule to existing payees when you create the rule. However, for QuickFill rules, you do not have that option. Since you tagged your post "categories", I'm guessing you are referring to QuickFill rules.

It may help to know that you can batch edit the category on a group of transaction. To do this, select the transaction then click menu File > Get Info. Enter the category and click ok. But be aware that this will not modify the categories of any transaction's split lines. Those must be edited one by one.
