Change CUSIP number of part of a muni bond position.

I have Quicken Premier R61.21 Windows. My E-trade account holds a 50,000 position of a muni bond. There is going to be a partial call of 5,000 on April 1. E-trade has just assigned a new CUSIP number to the position to be called. My Quicken software has downloaded the new CUSIP number, but it did not download any transaction to effect the change. It tells me that the old CUSIP number is missing 5,000, and now has 45,000, and the new CUSIP number has 5,000. How do I segregate a lot of 5,000 and change the CUSIP number?

By saying Quicken "downloaded the new CUSIP", I take that to mean you now have a second version of that bond security with the new CUSIP applicable for it. I would do a Remove Shares of the 50 'shares' of the original security (old CUSIP) and an Add Shares of the new security (new CUSIP) using the same cost basis and acquisition date.
