How do I get rid of incorrect investment lots?

When I downloaded my transactions, a buy transaction was downloaded that I already entered manually, so I deleted the downloaded version. Now I when I look at my holdings, I have two lots on the same date with the same quantity. I cannot figure out how to remove the phantom lot. I have tried validating and repairing the file with the rebuild investing lots and that does not seem to work. What do I need to do?

    @ItchyNavigator sorry, I missed that in your comment. The only other thing I can think of trying is to delete the Buy, check your lots, and if that phantom lot is still there, then do the "rebuild lots".

    @ItchyNavigator try doing a data file validate with the "Rebuild investing lots" option checked.

    File→Validate and Repair File, and check both "Validate file" and "Rebuild investing lots".
