Thank you for bringing your question to the Community. To make sure I understand your specific situation, is this loan linked to the financial institution or is it a manual account? If it is connected to the lender then the payments should be downloading along with your other accounts during the One Step Update Process. When running a OSU do you see the loan included in the list of accounts that will be updated?
If this is a manual account then then the process of entering the payment should create a transaction in the register, as you stated. To be specific, go to TOOLS > MANAGE BILL AND INCOME REMINDERS > click on the auto loan reminder that you created and then click the ENTER button that appears to the far right of the row.
Please let me know if this is a connected account or a manual account, and if you see the account in OSU or for a manual account, if you were able to ENTER the payment as described above.
