Removing shares doesn't remove them from portfolio

I transferred shares to another brokerage account. Quicken won't synch the transactions with my brokerage account, so I'm adding them manually.
When I code a transaction as "remove shares" or "transfer shares" to another account, the "Portfolio" screen still shows those shares in the account.
What am I doing wrong?

Is the portfolio view listing the security and a number of shares, or is the problem it is listing the security with zero shares?
If the second, change the portfolio preferences to not show closed lots.
If the first, how many shares are being shown?
