Boy, if you couldn't reconcile downloaded transactions then nobody would want to upgrade to download. That is one of the most basic functions of Quicken.1 -

You probably should have their checking account in a separate data file and not co-mingled with your accounts. Unless they file their taxes on the same tax return as yours, like your spouse.1 -
