I have 2 separated checking accounts. When I try to do a banking report for either, the summary is merging both. What am I doing wrong?

You don't specify what banking report, but the Banking Summary report is and income expense statement and the income/expense accounts are of no consequence. If you want a breakdown by account, select subtotal by... and select account.
