Does Quicken track individual investments as a % of total portfolio value?

Yes. In the Portfolio views, two of the available columns are "Market Value (%)" and "Amount Invested (%)".
Because of the way it is calculated, Amount Invested may be problematic if you have sold some, but not all, shares of a security. I haven't done the math for the percentage.
[EDIT] There is also "Cost Basis (%)".
