If I primarily use the online web app, will those changes sync down to my desktop?

Yes, but only if you fire up Quicken on the desktop / laptop to perform a Sync and, for online-connected bank accounts run a One Step Update. I recommend you do that at least once a week. Desktop Quicken still is (and will remain to be for the foreseeable future) the core application. Without it, your web or mobile app won't be a complete picture of your finances.
After Sync on the desktop / laptop do be sure to create a backup of your Quicken data file, just in case something were to go wrong.
