Tracking Gross Salary and Transfers in from FSA accounts are not categorised correctly!

I am tracking my gross salary in quicken and track contributions to FSA accounts like the commute, parking, dependent care and HSA. However, after I submit receipts and get refunded back into my account, I do a transfer from the appropriate FSA account into my primary checking account.
On the spending tab, when I select Income, it shows my Salary correctly, but also adds the transfers from the FSA accounts as well. My total monthly income because of this is always wrong and I can't figure out how to fix this. Can anyone give me some suggestions on how to fix or categorize this properly?
Thanks in advance!

Since you are talking about the spending tab, all I can suggest is to go into the account selector and pick "custom" and try selecting the HSA account in addition to your checking account which is probably already selected. I think for transfers when both accounts are included in the selection the transfer offsets itself.
Hopefully that will fix the issue.Quicken Windows user since 1993.
