Install new Bill Manager update blew me up

Installed new Bill Manager over Bill Pay and paid couple of bills. Next time I opened the whole register data file is screwed up. Numerous transactions missing and account balances way off.

May we have a few more details of your situation so that we can better help you please? US or CAN version of Quicken? Starter/Deluxe/Premier/Home & Business? You do have a current subscription to Quicken, yes? Or are you moving from an old version of Quicken with Quicken Bill Pay to a new subscription of Quicken?
Please start by reviewing carefully each step in the How to move from Quicken Bill Pay to Quicken Bill Manager instructions. Your Online Billers, Manual Billers and Check Pay payees are all set up, yes?
Do you have Bill Pay Reminders and also Online Billers or Manual Billers set up concurrently?
"Installed new Bill Manager over Bill Pay and paid couple of bills" - did you pay the bills with using the old Quicken Bill Pay (which has not been turned off yet), or did you pay with Quick Pay, or Check Pay? Exactly how were the bills paid?
What does it show you on the Bills & Income tab within Quicken for these transactions?
And exactly what does the account register show in regards to those bill payments?

I installed Bill Manager over Quicken Premier for Windows. I called support and they helped me find a backup to get me back. The indicated that the file may have corrupted in the update process.0
