Thank you for reaching out on the community and telling us about your issue. I think you may have auto reconcile using online balance on.
Inside your account column right click on the account and select edit/delete account. On the popup across the top select online services. In the bottom right you'll see reconcile online balance. Select this off and click OK. Try reconciling your selected account. This will show the option at the bottom with auto reconcile downloaded transactions. You'll be able to select if off from there.
