Why are pending online transactions considered for reconciliation?

I reconcile using online balance. Because transactions that are "processing" at the bank (i.e. have not yet cleared), the Cleared Balance and the Statement Engine Balance obviously will never balance, if there are any transactions "processing" online.
The only way to balance is to manually enter the pending transactions (not something I want to do every time I reconcile) and click them as cleared (which they are not yet) in the reconciliation window.
This used to always 'auto' balance in this account, not sure what changed. (I did not switch to using statement ending balance and go back)

You can check the connection method by selecting Tools >Account List >Edit account details >Online Services.
Please elaborate further so that we may provide the proper guidance.
