Auto reconcile problem

I know how to set up auto reconcile. For some accounts, I've set it up maybe 50+ times. Problem is that next time that account has downloaded transactions the auto reconcile process fails [again] even though the "switch" is set it to process automatically. Mostly but not entirely it's with bank credit cards (Citibank, for example). How do I set it up and have it remain set-up?
