Is there any way to have the budget include only transfers to one account? Now if i check the transfers in to one account that I use to pay annual bills like taxes it includes every transfer regardless of the account it is going to

For transfers you can select either "Transfer In" which will restrict it to one "from" account, or "Transfer Out" which will restrict it to one "to" account. So, try in the other direction.
But if you are trying to restrict it to "transfers coming into account X from only account Y", that can't be done.

I think the main reason they included the feature at all is because of people complaining about not being able to capture all the parts of their payment to loan accounts. Given that they only things transferred to those accounts this is "good enough" because the loan account is only used for one thing.
Once you start talking about an account that is used for multiple things that can have transfers in and out it gets much more complicated, and the Quicken developers never went down that path.
For instance it is very possible to have transfers that are going from account X to account Y for two different reasons. One you might want in your budget, and the other you don't. It is a big can of worms.
