Reconcile difference and old transactions reappearing in Reconcile (Q Mac)

I went to reconcile a statement and it is showing a $100 difference. The OB matches, and the sum of charges and payments match the paper statement.
An additional issue is that 53 previously reconciled charges are showing up as not reconciled. If I do not check these items then the charges subtotal sum to what is represented on the statement, but the difference shows as more than $3,000 off. If I check these 53 charges, then the charges subtotal is equally off but the difference shows only $100.
The only thing that I have done recently with those 53 items is to update the Payee name to include the associated Tax ID for reporting purposes.
