Problems with backup restore and transactions

I am having a problem with restoring a backup file. I have restored the file and then when I sync again, most of my accounts go negative. They initially appear ok after doing the back up but then something changes. I have cleared the online data sets and signed out and signed back in but it doesn't help. Please help!

take a look at the Opening Balance of the account

That appears to be ok. It looks like some of the historical transactions load but then disappear after a sync occurs.
