It would be great if customers could have a sub-customer.

For example:

I do mystery shopping. My main client is the mystery shopping company I am contracted with. They contract with other companies to have reviews done. Those are who I ultimately do the work for (and what I need to track) but everything is billed to the mystery shopping company.

I would like to be able to have sub-customers setup under one main customer.

We should also have the ability to record payments to the Main Customer and have the payment applied to any invoice billed to the Main Customer/Sub-Customer.

Quickbooks does have this feature - it would be nice have it here.
