If you own a stock in a taxable investment account and also in an IRA account, you can't mark one as non-taxable and one as taxable without it affecting the other one. Is there any way this can be fixed?

In general, you never need to mark a security "non-taxable". That is only used for a security that is truly non-taxable all the time.
Whether a security is treated as taxable or not in Quicken is usually determined by the account that it is in.
EDIT: in other words "Tax Free" is used to override the fact that you have a security that is in a taxable account, but still isn't taxed.
