Is there any way that I can set up Quicken to enter a payment on the second Wednesday of every month?

You can setup a reminder for that (if you are actually talking about on online payment made through Quicken third-party service, I'm not sure about that):
Make sure you select one of the first four options (1st through 4th) and then you will be able to select the day of that week.
