This same issue is still present several months later in R69.29. It is a showstopper bug for me, I'm stuck at the last working version R67.10 until this is fixed. Having reliable cost basis for stocks is a critical feature.
@DistressedParrot if the tax lot calculations appear incorrect, one thing to try, if you haven't already, is a Validate and Repair with the investing lots rebuild option enabled. This process recalculates Quicken's internal lot information from the transaction history and can sometimes resolve issues caused by lot inconsistencies.
Before proceeding, please create a manual backup of your data file.
