How can I fix transactions downloading to the wrong account?

Recently, when I update transactions, those that should appear as debits on my Chase Amazon credit account instead appear as credits on my Zions Bank account. It's a mess! Ideas?

  Are they being entered in both accounts or just the Zions account?

  If both, are they being credited as transfers (categories in square brackets)?
