If I understand your situation, you found a duplicated entry, one was reconciled, one was not and you inadvertently deleted the reconciled transaction.
The solution should be to mark the remaining transaction as reconciled and then your beginning balance in the reconcile window should be correct.
In the end, the only thing that matters is that you only have one of the transactions and it is reconciled.
NOTE: Make a backup before doing any of these corrections so that if something goes badly wrong, you have a backup to restore to.

Hello Splasher, Hope I can contact you here. I am using Quicken I believe I accidentally deleted a payment that had been reconciled. You were explaining that is how a beginning balance could be incorrect. I reconciled my checking account just fine and went onto the next month, this is when I noticed a double entry and proceeded to delete it, however my hand slipped and deleted the record that had been reconciled. oops. When I opened the reconcile for my checking account the prior or beginning balance was totally wrong and I don't know how I can correct it. I tried changing the prior balance to the correct balance, that did not work. Can you give me some ideas as to how I can correct this? Would appreciate your thoughts.
