The Profit/ Loss page under the business tab is including all business expenses even when I select an individual business. The cash flow page does show the correct numbers.

From C. D. Bales:
In my tests, the Profit/Loss display used only transactions for the chosen Business (but, see below).
The Profit/Loss display selects businesses by their "Business Name" (see Business > Manage Business Information - or click "Add/Edit Business" at the foot of the Profit/Loss Business dropdown).
When you have more than one Quicken business; transactions that have a Schedule C tax line item assigned but no Business Tag assigned, may be treated as being transactions of the business defined in Business > Manage Business Information as your "Default Business", if you so designate. See the box "Business transactions without a tag belong to this business".
Unlike the Profit/Loss display, the Cash Flow display does not have the ability to select transactions by "Business Name".
The Profit/Loss display includes non-cash flow transactions (such as credit card charges); the Cash Flow display excludes non-cash flow transactions.

Do all of your Business income categories have Business Income tax lines associated with them? That how Q determines (for expense items also) what constitutes a "business" item.

All business categories do have tax lines associated. There is a drop down list that lets you choose a particular business to analyze with the default being all businesses. Quicken counts expenses from all businesses regardless of what is chosen.0
