Error converting data from Quicken 98 to 2013

A minor obscure problem I encountered a problem converting files from Quicken 98 to Quicken 2013 Deluxe:
Transactions in investment accounts with "miscellaneous expense" that had a negative amount were converted to a positive amount, changing the overall cash balance. This results in the cash balance not matching statements that they were previously reconciled against.

You should convert your 1998 data to 2004 first and then to 2013.

Yes, I converted it to 2004 first. I'm not sure in which stage where the incorrect conversion occurred.
