transfers between accts

We are getting consistent issues where transfers between accts within a financial institution are not being picked up by the upload to Quicken. Its affecting two different banks so the issue is consistent and not financially institutionally oriented. So its my guess that the software doesn't recognize certain types of data. How is this resolved? Additionally when trying to save the information and because it doesn't recognize the transfers the reconciliation or sync process is repeatedly screwed up the next time the login occurs. How is this resolved?
