Some transactions not appearing in Reconcile Account window

I just went to reconcile one of my accounts in Quicken, and not only is Quicken skipping, ignoring, or otherwise not recognizing the existence of some transactions on the bank website, it is also omitting some transactions when I bring up the Reconcile Account window.
E.g. there is a major debit that cleared yesterday on the bank website, but Quicken not only missed it when updating, it also excluded the corresponding transaction I manually entered in the Quicken register from the Reconcile Account window.
