When I download or sync my CS account, all Short sales are downloaded as deposits. This is totally messing up my transaction register. Plus when the Short Cover is coming through as bought, so I am getting richer with each sync.... How can I fix this? Seems odd no one else has this problem with Short transactions.

Sounds like you are letting Quicken run on auto-pilot. Quicken and its downloads are not perfect and you need to disable auto-enter of downloaded transactions so that you can review and correct (if needed) the transactions individually as they are accepted.
Auto-enter is determined in
Edit>Preferences
