I have a problem with a Discover card account. Payments are being added to the balance instead of
decreasing it. (?)

Do you owe money on the credit card account? If so, is the running Balance in the account register shown in red (negative amount), as it should be, or is it showing in black (positive amount)?
Filtered register? Unexpected register sort order? "Missing" data? Incorrect running Balance?

I do not get the point of your answer. If you are making a payment the balance of the account should go down (be decreased) makes no difference if you still owe a balance or not.
I am thinking it is the updates. For some reason a lot of my accounts get really messed up when an update is run. Not all the time, but when it happens it really causes problems for me to adjust the affected accounts.0
