Yes, you can delete one account in Quicken without affecting other accounts. However, as always, make sure that you have a good backup file before you do the deletion, just in case.

If you delete an account that has/had transfers from other accounts, the category of the transaction in the remaining account will be changed to either [Unspecified Account] or [Deleted Account] to indicate that it was a transfer to begin with and the other half no longer exists and this half of the transfer was kept.
