Why does Quicken have a different account balance from what my online banking account says?

This includes pending transactions and I have updated and refreshed Quicken many times.

    It seems like you've answered your own question?  If your register has pending transactions included in it then a balance that includes the pending transactions certainly won't agree to the actual balance provided by the financial institution.  Or, is the issue that the balance downloaded from the financial institution does include pending transactions where your register doesn't?
    What's the financial institution involved here? 
    Do you have your file set to sync to Mobile and Web?  That setup seems to have been associated with pending transactions getting downloaded to your file.
