Two transfers in checking are linked to the same transfer in savings

I recently started using a feature offered by my bank where they transfer money automatically to my savings account each day. I am downloading these transactions from my bank's website but they are getting all screwed up. I have two instances where there are two transfers showing on the same date in my checking register that are linked to the same, single transfer in the savings register. How is this possible? I can't delete one transaction because it will delete the corresponding transfer that is already reconciled in the savings account. HELP!

    Is, perhaps, that txn in you Savings account a SPLIT? If so, each line of the split could have a reference back to the checking account.

    Other possibilities are a corrupted data file OR a "delay in the graphics" … so that while there should only be one, the 2nd hasn't vanished yet.
