Wrong Check Register Balance

I reconciled my check register with the bank as of 12/31/2024. From then to now, I paid some bills EFT and everthing was fine. Since I have been using Quicken for 20 years plus, I decided to clean out the "Tools" App - writing and printing checks that had checks pending for 10 years back. I look in my register and it changed the balance of my reconciled register by $50,000!! The 5 or 6 checks I deleted probably came to $900. I looked through years of reconciled registers and do not see anything that sticks out to cause this. What is going on? Since I upgraded in 2024, I have had nothing but trouble with this program. Please advise.

I'm not really following along with your explanation here of what you've done, but if you're seeing this for the first time as of "today", then the first thing I'd recommend is restoring from a backup, hopefully from "yesterday." Then, make a known-good backup of the "good" file and if you want to try the "cleanup" again, just to see if it works, you'll still have that good copy.

No backup. I tried restoring from 12/30/24, it changed the backup.

You don't have Quicken setup to make backups on some sort of (short) regular basis? You should have Quicken backing up at least every few times you close the file because things happen where restoring a recent backup is just the easiest thing to do.
Any chance that the Opening Balance in the checking Account has changed, throwing things out of whack? That does happen from time to time, generally associated with the process of downloading.
Not much to go on with the simple "it changed the backup" statement. How did the backup change? Do you have syncing enabled? The syncing process has been known to change a backup, if I'm remembering correctly. If you do have syncing enabled I'd make sure to turn that off and try restoring again.
