When a Capital One payment is credited, instead of coming from the paying bank, the payment is coming from the same Capital One account.
Check to make sure that you don't have a Memorized Payee (Tools menu) that has the category wrong. The transaction that should have the category as the CC account name should be in the source of funds account (generally a checking account) and when it is created, the mating transaction will be created in the CC account.
I pre-enter my CC payments when I schedule my payment in the financial institution's billpay system so that when the transactions download, they have a transaction waiting for them to be matched to.
In your "funding account" (probably your checking account), the payment to this card should show the account name in Square brackets as the category … that's how a transfer is indicated in Q. E.G., [Capital One].
I had three accounts connected and automatically pulling/pushing transactions to/from my checking account and as well as paying bills through Quicken.
All were reconciling successfully.
Received notice from Quicken that Discover Cards had merged with Capital One. I would be required to merge the Capital One and Discover cards. I was told that my new Capital One card would now be under the “Discover it” cards.
The transition took place. The end result was…
The Chase cards remained the same, no problem.
In Quicken, the “new” Discover card was now some sort of hybrid card, “Discover it”, or Capital One.
But the main issue is… I now have the following accounts listed in Quicken:
The three “ledger” files contain different data.
I am not sure what I am supposed to do with this. I have two ledgers for the DISCOVER accounts, and I assume that I am supposed to somehow figure out how to allocate the transactions.

Your new Discover It CC is just another flavor of cards available from CapOne.
There are two ways to deal with your situation. One is to combine the two accounts into one, the other is to leave the two account separate and to make sure that there are no duplicates between the two accounts.
FIRST-MAKE A BACKUP OF YOUR DATA FILE BEFORE DOING ANYTHING ELSE.
To combine: starting in the new account, delete any transactions that are already in the old account including the Opening balance transaction. Then move all of the transactions in the old account to the new account. This is done by selecting all of the transactions in the old account and then doing a right=click of the mouse and on the dropdown menu, select Move Transactions and following the prompts to select the new account. Your ending balance should be correct, but check it to make sure. I'd also enter a transaction with an appropriate date so that it goes between the old and new that the account changed from Discover to Capital One ownership at that point for future reference.
To keep as two separate accounts: Delete any duplicate transactions in the new account that are already in the old account including the Opening Balance. Now enter a new transaction in the old account, making a transfer of the current balance from old to new. That means creating a payment transaction in the old account with the current balance with the category being the name of the new account in square brackets, i.e. [DISCOVERit xxXXXX] using the names listed above. That will create a charge transaction in the new account moving the existing balance from old to new. Once again, check your ending balance to make sure it is correct. Done correctly, the old account's balance will be $0 and the new should agree with the website.
