I am having this same issue of being unable to add nontaxable reimbursement sums included in my paycheck without it showing incorrectly as W-2 income in the paycheck quicken template... I should think that it should have been fixed 12 years after it was originally posted? Currently using Quicken Home Business Rental Windows Subscription. Perhaps a fix with the next update?

If you haven't already, suggest you edit the paycheck, select Add Earning > Other Earning and select an appropriate nontaxable category.
