apologize for the issue you're having. If we could get more information here on the issue you're having. Did your transactions change inside your register after being reconciled? You are able to manually select for transactions to be cleared but we'll need to know whether you're on windows or mac first to give a better explanation. Also If you have any other info on the issue please let us know.
