I have a similar issue: I go through all the customizations for a budget report (in this case, monthly) but there seems to be no way to save those choices, and I have to take extra time to deselect categories I do not use or need again the following month. Is there any way to save the selected categories for future reports?

When you click on the little floppy disk icon to save the report, is something saved? It should be in the "My saved reports" section unless you saved it somewhere else. To avoid confusion, it is a good idea to give the report a new name when you save it.

If the report is saved, are your category selections not being saved? This seems to work properly for me.
