The way Quicken knows if a transaction is a duplicate or not is by the unique Id associated with it. You can see that unique Id if you turn on the Downloaded ID column.
With Direct Connect/Web Connect that unique Id is provided by the financial institution. And if it is different for the same transaction it is something only they can fix.
With Express Web Connect it is most likely coming from the Intuit servers. Quicken Inc pays Intuit for this service.
Intuit contracts with the financial institutions on how to download transactions from their financial institution website.
If that is in the form of OFX data then the financial institution is providing the unique Ids and have to fix it. But most of the time these days it isn't and Intuit has to make up the unique Ids. Their method does have some flaws in it. These unique Ids will start with Intuit... Note that resetting the connection will definitely get you duplicates. But in any case for Express Web Connect you need to contact Quicken support so they can track down the cause of the problem.

A short while back I had gotten a pop-up after running OSU stating that there was an issue where in some cases duplicate transactions would be entered into account registers. The pop-up said the issue had been resolved and that if duplicate transactions are identified the duplicates should be manually deleted. Perhaps
