can I do multiple reconcilatons on the same account even if I already did one

on one account I did reconcile for with online balance, but it only did part of the account register

Yes. We may reconcile an account register as many times as we'd like.

What part of the account didn't get reconciled?
If it is some of the newer transactions then most likely the online balance date hasn't been updated and as such one can't reconcile transactions past that date using the online balance. You would have to switch to reconciling to the "statement date". Note you can use information from the website and not actually use a "statement date" as long as you know what the balance on a given date is suppose to be.
