How to get some transfers (mortgage pymt.) but not credit card transfers into a report
I would like to include some transfers like my mortgage payment and HSA account deposits but NOT credit card payments into my category reports is there a way to choose some and not others?

Yes.
When setting up the report, include both your checking account(s) and the credit card account(s), but not the mortgage account.
Then on the Advanced customization tab for the report, make sure Transfers is set to Exclude internal. With this setting, transfers between accounts that are included in the report - your spending accounts in this case - will not be shown in the report but transfers to other accounts will be included.

In Quicken Mac, it works almost exactly as @Jim_Harman described.
- Create your transaction report.
- Click Edit > Accounts, click Selected accounts, and uncheck the mortgage and HSA accounts
- Click Edit > Advanced and make sure Transfers is set to the middle radio button: Include selected transfers with accounts outside of reports. (This is the default setting.)
Because your mortgage and HSA accounts aren't included in the report, they are "external" to the report, and so transfers to or from those accounts will show up in your report. Do not be confused by the check boxes for "Transfer" and "Credit Card Payment". Those refer to unlinked transactions using the generic categories of "Transfer" or "Credit Card Payment", they don't apply to your transfers which are linked to other accounts. (I have argued to the developers to re-word that dialog box to make it clear the check boxes refer to unlinked transfers, but I have been unsuccessful!)

This doesn't work for me on a 'spending over time' report (on a Mac - Quicken Classic Deluxe V 7.4.2). In the Edit Report window, there isn't an advanced tab, only Accounts, Categories, Tags, & Payees. So this spending report doesn't include mortgage or loan payments, even when I exclude those accounts from the report. Any suggestions?

"Spending Over Time" is one of the reports under the category of "Other" because these are old reports which have not been updated to the modern reports engine. I'm not sure why the developers haven't removed the Spending Over Time report from the program yet, but they will eventually — because a replacement exists.
Use the Category Summary by Month report, set the desired date range for the report (such as Last Year), and you'll get a report by category going down and months going across. This report will include income and expenses, so if yo just want the spending part, you can just collapse the Income section (click the "v" icon to the left of Income). (Or if this is a report you will reuse frequently and want to omit the income categories completely, you could go to Edit > Categories > Selected Categories and deselect all income categories.)
