There should be an option to suppress categories that have activity but have zero balances.

Where, exactly, do you want to see this new option?
Note that the Account Balances report already has an option to include zero balance accounts.
The Spending by Category and Income and Expense by Category reports already exclude Categories that have no transactions for the selected date range. Sometimes people who like to export these reports would like to force zero balance [correction] unused Categories to be included.
Note that this Idea is specific to Categories that have activity but a zero total.
