Force a portfolio shares reconciliation with online account

I have had several instances where my Quicken portfolio and the on-line account should NOT be in agreement yet Quicken thinks they are. I have to manually compare each stock to find the problem!

Please elaborate upon your issue. I'm not sure that I'm following.
Also, what financial institution holds your portfolio.
Lastly, what Q product are you running and what BUILD of that product? Do HELP, About Quicken for this info.

I am on the current Quicken version R34.24. I use Merrill Lynch. Sometimes it seems that my portfolio does not agree with the ML portfolio but Quicken does not detect the differences, it reports that the accounts are in agreement when they are not!

Does this issue occur when you have bought or sold a security but it has not settled yet, or some other transaction has occurred in the past few days?
Sometimes downloaded transactions and share balances are not updated at the same time as the transactions and balances shown on a FI's website. These discrepancies should resolve themselves in a few days.
If you are you seeing a different problem, please describe in detail.

Are you using the mode where your transactions goes straight into the register, instead of accepting them through the Download Transactions tab?

Also, please elaborate upon WHY the amounts should disagree. Examples are helpful.
